For KDE check out $KDEDIR/share/applnk/ for systemwide menuchanges.
For the icons check out $KDEDIR/share/icons/. There is a symlink called
default.kde to your default icon theme.

To edit systemwide menuentrys with kappfinder start

# kdesu "kappfinder --dir $KDEDIR/share/applnk/"

To add new applinks that kappfinder can find check out
$KDEDIR/share/apps/kappfinder/apps/.

As far as I know, KDE and Gnome are working on a common setup. Check out
